My first impulse is to say the entirety of their album
Operation: Mindcrime. It's a concept album that tells a very cyberpunk style story through the songs and snippets of dialogue on the album. I think it's fantastic head to toe. Another album,
Empire I think is actually stronger with some of it's individual songs, but the story and themes that tie Op:Mindcrime together are fun. One of these days I'm going to turn that into a full blown Shadowrun adventure.
A lot of their songs have strong cyberpunk themes... Abusive corporations or governments and the like.
For individual songs... That's tough. There's a lot of good ones. I'd say the title tracks for both those albums are some of the best.

Operation: MindcrimeI'd also look at Jet City Woman, Silent Lucidity, Another Rainy Night, Revolution Calling, Suite Sister Mary, Eyes of a Stranger, Tribe, Take Hold of the FLame... Ok, I could go on, but... Then I'm just rattling off half their discography.
Seriously, get ahold of the entirety of Mindcrime and give it a shot. You want the full thing, because the little snippets in between the songs help tell the story.
