This thread was extremely useful considering I've thought about doing some activity in the sewers with my group and was wondering what exactly the deal was with the larger sewers...so Storm Sewers is what its all about...
Also a sewer run would provide opportunity for stumbling upon one of those spirit artist squats like the one discovered in Europe. Along with the corp. kid gangs and corporate point system stuff in SOTA '64, the Spirit Squat article was one of those things that was meant to be for Shadowrun I thought heh.
And as already noted....I wouldn't want to be in a storm sewer ANYWHERE near an Aztec facility, let alone imagine what the sewers in the Barrens would involve hoho...possible Dissambler underground routes for their organlegging business? I recall it being hinted at that several Seattle public and private hospitals where in cohorts with such biz..

I once visited the French sewers. Those are huge, have walkways, and fast flowing streams of water with dark clods in it.
Anyway, if you've got rapidly moving fast water, remember that any object dropped into it is practically gone forever unless it's really big and heavy. There should be many chances for PCs to drop their pistols into the drink and lose them.
It would also be cool to give them a D stun when they're standing in the water so as to give them the humiliation of taking physical damage from inhaling sewer water.
Uh, don't forget to hit them with the occasional used condom.
And finally make them make body checks after the run to see if they got hepatitis or any other plausible diseases. Research the symptoms and effects and tell the PCs about them in great detail until they get cured.
Also, if someone's weapon gets in the sludge you could always have it jam. Describe how there's, like, a log sticking out of the chamber or something.

Heh... still remember the sewer mission I ran in SLA Industries... one of the Ops got pulled under by Scavs... I was going to be nice and assume he kept his gob shut (SLA sewers are, if anything, even worse than Shadowrun's) but he insisted on knowing whether he'd swallowed any. Sadly for him, the test came up a failure and he got a couple of nice big mouthfuls of dioxin-laden sewage.
