What books covered the Arcology shutdown? Pretty much any book with anything about it is what I'm looking for.

Renraku Arcology: Shutdown.
Brainscan.
Technobabel.
Threats 2 (to some degree).
Secrets of Power Trilogy (some references to the buildup).

Renraku Arcology: Shutdown & Brainscan are about the events of the shutdown specifically. Threats 2 has a little bit about the aftermath. The rest that Kagetenshi mentioned are SR novels.

SOTA:64 has a tiny bit on Pax, one of the otaku leaders, post shutdown. Sill, that is aftermath. Ignore unless your crew hooks up with overwatch.

Replace Pax with "target number 1073947". Give pictures out only in face to face meets or in packages of data. Let's see how long she can stop and scan every E-mail package of everyone who would want her dead or alive?

Well, if one girl has those kinds of resources then, you have to ask yourself this.Why have shadowrunners? If one girl can keep tabs on at least one AAA,and a few goverments, then how do any companies keep any shadowrunners hired? I mean if one girls can do that,then think of what say SK could do...They could make it impossible for shadowrunners to ever run,as they could have the power to turn any meet for a run targeting them go fubar.
Or why do they have shadowrunenrs when one girl has enough resources to break their codes and steal all the data they have?Why not just hire more "deckers" to do the same thing?Oh wait she is an uberNPC.....with Uber stuper powers.

As to Pax, I don't know that she's proved herself more a danger than an asset/possible asset to any corporations yet. The main folks who would know of her, be able to perhaps put a bullet in her head and want to would be Overwatch, I would think, and even they would want to keep an eye on her as a kind of Deus warning system.
That being said, she's scary, though it would be neat running a campaign where she was a principle antagonist...
And I'd pay to see Anubis pick up a contract on her.

Not so much now that Dues is incapacitated, nor outside of the Arcology. You obviously missed the part where she can be mostly ignored if one doesn't interact with the Dues-Overwatch plot - and that Kagetenshi was mostly joking...

I have only read about her in SOTA'64. THat was enough of her for me.

Overwatch would love to see her dead. They might even be able to do it. But there are also things they want to know that might be impossible to find out if they were to kill her. Pax is nasty, but Overwatch is more worried about things bigger than her.

You would have liked one scene in the original
Brainscan notes/drafts then, in which Sebastien blew up a chunk of Overwatch (and nearly the PCs) with a headware explosive. That was later changed in the whole editing process.
Not that we ever planned to totally blow up Overwatch (especially me

), but blowing up a chunk of them worked well, I thought.

Just to drift a little, but YotC is the most recent piece of SR source I've read (although I've heard a bit about 'Threats 2'). Could I get an update on what Deus, Megaera (didn't she change her name again?), the Network, and friends are up to? (I don't want to try and keep a game reasonably close to canon).

Deus and Megaera are all mixed up and spread out amongst hundreds of brains. The Network is still trying to compile, but changing its mind every few hours. Overwatch is stomping and pouting, like always.

I always found it odd that none of the Otaku in Brainscan had Submersion Grades. They kind of infer that Pax has been Transfigured 7 times (she had seven bands, I think), but Ronin and all the Overwatch otaku were un-Submerged. Pax, however jumped to Submersion Grade 9 in Threats 2.
So did they just make up the whole Submersion thing in The Matrix to give Otaku PCs new toys? I know Branscan's Matrix rules always refer to VR2.0, but I don't know where Otaku rules first appeared (I only have SR3 books).

IIRC, Submersion was "someone's" idea circa the release of RA:S. And by "someone" I mean one of the authors of RA:S, or BS, or both.

The Submersion rules came after Brainscan, that's why you don't see them listed in the stats for otaku in Brainscan. They were house rules Dave and I had tinkered with months earlier, but they weren't canon until Matrix, so we couldn't use them until then.
