The same reason the Saudis executed some of the Khobar bombers before we could interrogate them: They didn't want him talking to others about what he was doing under their orders, or at the least, tacit approval.

I was thinking about this and wanted to comment. Weren't there rumors that Juan was gone and being faked on trid casts after he picked up Dunkie's box? HJe jsut disaspeared from sight right? So was it the real Juan that was "assasinated" or just a convenient way to remove someone publicly (since he was already gone but they coulnd't admit it) and in a way to get an excuse to execute a dragon?

Yes, there were. But then, there were rumors about his existence even before then. It could be useful to believe that, though IIRC those dragons worked for Hennequen (i.e., Aztechnology).
