Just a simple question, does the skill cap apply before or after specializations, so you can roll 9 dice?

Specialisations are not skill modifiers, they are DP modifiers. As such, they do not interact with the skill cap (modified or natural) in any way.

EDIT: In less coded terminology; You can raise your skill to 6 (7 with Aptitude) even if you have a Specialisation. Specialisations do not count towards modified skill rating, either, so you can stack a Dodge (Ranged) Specialisation with the bonus ranks of Dodge granted by Move-by-Wire or a Reflex Recorder (if you happen to have fewer than 6 ranks in Dodge).

Reflexrecorder and Ki-Power raise your Maximum Skill (which is x1,5 of your actual Skill !)
so if Your Skill is 2 your augmented maximum Skill can only be 3 (means only +1 Bonus) and +3 Bonus via Ki-Power and/or Reflexrecorder is Maximum
Specialisation merely adds +2 to your Pool (like Smartlink f.E.) it doesn't raise your Maximum Skill (but that was allready mentioned smile.gif )
