Hmm, another "fun" way of teaching your "bad-ass" players a lesson is to show them how REAL runners work as a team of "off-duty" runners just happens to be inside the stuffer chack shopping while their Rigger is waiting in the car outside as they shop some food for him and the rest of the team. Rigger sees suspect people armed with huge weapons and call the team.
Team reacts with superhuman speed since they are old runner veterans who are soon to be retired and the rigger pops the turret with HMG's. Even better, have the local gang (oh, The Ancients are having a yearly meeting right now, all fifty of them...and they OWN the stuffer chack...) kick their ass.
Remember, no matter how much firepower a few PC's have they cannot dodge a well placed pistol shot forever, or a stunball or something else...

If you want to Shadowrun and Kill 'em All both, you can always dust off the Downtown Militarized Zone rules.
I found 'em in a dustbin at a local RP store. Fun way to play.

They really screwed the pooch on this one.
When I run a game (shadowrun or otherwise) I always to a pre-amble to the players. Telling them that I am only there to present the game and represent the NPC's. That they can do whatever they want within the confines of the Game Universe. That in most situations, there will be an "out" if they get into trouble (i.e. I try to incorporate this into the runs I create). But if they get a sudden attack of the stupids and really go off the deep end and the Drek hits the fan . ..they will have to deal with the repercusions.
Your runners really went over the top. I had a troll sam in one group that insisted on carrying around a rocket launcher where ever he went (to meets, walking down the street....everywhere) I started slowly turning up the heat on him everytime they went out someplace. Untill he was surronded by Lone-star SWAT and almost killed. He finally realized what not to do and when some things where acceptable.
In the case of your guys, there is no slow turning. They went from off the radar to dead center of everyones. Stuffer Shack Inc may even hire another group of runners to hunt them down and dispose of them.
Another option is once the runners realize what's happened and how they really screwed up on this one, they could hire a decker to change the information on the Matrix. However; they would have to get this done quickly and have to pay out the Mega-nuyen to do it.
