Not really. Runners are only as good at lying low as the GM is willing to allow them to be. Most runners are so blatantly obvious that they'd have to go deep, deep underground in another time zone to hide, lol.
Meh.
An under boss dealing with runners is going to have to weigh the cost of double crossing them. People steal because they think they can get away with it. Runners are different in that they have the skills and tools to be a huge pain in the ass for someone that double crosses them. Double cross a hacker? He can really mess up your nodes. Double cross a samurai? He can really mess up your body. Double cross a face? She could probably seduce your wife from you.

He can really mess up your nodes AKA slip a warrant for your arrest into the local cop's systems, take control of your home node can cause it to feed you poison (or laxatives for humor) or just mess up your clocks so you're late for meetings (The Mafia
hates people who are late for meetings). Oh, and hope you've never accessed a bank account on your commlink before, because you're going to be providing them with a personal donation.
He can really mess up your body AKA Well, does this really need explanation? Knives, pistols, assault weapons, panther cannons, sniper rifles, max ranks in Intimidation (torture), pressure points, whatever.
She could probably seduce your wife from you... and your girl on the side... and your daughter... and your boss.

Yep. Given that most runners go up against AAA mega corps as par for the course, I don't think organized crime defenses are going to shake them.

Actually, the first time I GMed Shadowrun, one PC had what we called "The Safehouse From Hell". It was such a miserable and horrible place that no one wanted to stay there.
And, yes, he had a Ghoul Roommate. He was a driver for Ghoul Cab.
And there was a feral Hellhound that stayed around the place. Boy, was the group pissed when he started chewing on things. Like the car.

Heck, just buy a Warform dog. It's less than 500:nuyen: for a dog with its Reaction, Intuition, Logic, and Agility 50% higher - and then you can bio/cyber it a little but leave it as just a dog. Get it trained for combat situations and some other things and you're still at less than 5k (plus 'ware) for an actual companion that has a much, much lower chance of stabbing you in the back.

Even with only 1 net hit, you're talking about 16P damage. Unless you're a troll in heavy milspec armor, that's going to be hard to soak enough to not go down.

For a TM, should always have an Evo Orderly or similar drone. Why? Put a registered machine/tutor sprite inside it with the command to keep you alive while you're gone, plug yourself in, and then go into the resonance realms for submersion or something else. Remember, time flows in weird ways while there, you could be gone 3 minutes or 3 days.

Most street level opposition simply isn't designed to face off against a battery of machine guns and grenade launchers.
